The linux kernel patches on the linux4sam site adds support for the Atmel ARM processors to the linux kernel. The flavours as you put it is vanilla Linux. The patches can be applied to the corresponding versions of the linux kernel downloaded from kernel.org.

uCLinux is usually used for processors with no MMU. The AT91SAM9 range of processors have a MMU.
