 Post subject: U-boot and Linux software changes for pin change

Can anyone direct me to the places in u-boot and in Linux where changes need to be made to accommodate hardware pin changes? In particular the at91sam9m10g45-ek uses PD2 and PD4 for the USB device-detect pins and my custom hardware (based on the ek board) has moved them to PD16 and PD26. I don't think the AIC programming needs to change but don't know where the linkage between these pins and the driver are made.
