I've been working on a script to use SAM-BA via UART on linux. I've put the thing on bitbucket if anyone is interested in using it. You can get it at

Its not very well tested, but I think its more or less working with EFC0 on AT91SAM3U4E and AT91SAM7X512. It shouldnt be too much trouble to extend support for other controllers, but I dont have any on hand to test it on.

Bug reports and feedback would be much appreciated.
