I have 3 custom boards based on AT91SAM9G45 and i loaded binaries using samba v2.10 at address
0x0-nandflash_at91sam9g45ekes
0x20000-uboot
0x200000-uimage and
0x400000-rfs.jffs2

After loading all files 2 boards booted proper but coming to third it is booting half.

What do you mean by half booting? Does the kernel come up and "Oops" or "Panic"? Does U-Boot come up? Can you run mtest from U-Boot? Just some questions. The only time my custom boards fail to boot has been memory problems or if I try and boot without the touch screen initialized and no LCD connected to a development board. Sits waiting on touchscreen config...
