Presumably because one can figure this out it if they read and understand the documentation enough to build a board. Or they experiment with one of the many EK boards ATMEL makes to evaluate the product prior to schematic/pcb design.
There are reference schematics for the AT91SAM9M10-G45-EK board. Use this as a road map.

The CPU can presumably also boot from regular MMC cards, or plugged in flash memory (ie socketed or carded), if suitably attached and configured.
