Which translates to "you will have to do something about all the unspecified changes you have made to the hardware, or pin assignments". Things don't typically automagically sense your hardware changes and adapt, the hardware is not plug-and-play.
Start by learning to build the Linux and Android systems for the available EK boards, then examine the source and understand how your changes will impact the configurations.

The build environment for ICS is quite demanding, and it doesn't sound like your up to porting much. You'd be best sticking with the code that is already available/ported, and tune it to your needs.
If you have an hourly contract rate, there might be people available to assist you. Your ATMEL FAE might have some contacts.
