AT91SAM9261 customize SAMBA for Custom Board

Hi,
We have made a Hardware based on the AT91SAM9261-EK. The only thing we changed is the pins R/B and CE from the NAND Flash.
This is because we want to use the COM3 which is available on these IO's.
The only thing we need is to become SAMBA working with PC3 and PC4 instead of PC14 and PC15!
We have already found the board.h file in which this declaration is done.
Now we need to compile the ...SAM-BA v2.8\applets\at91lib\boards\custom board\... stuff.
There is a makefile and everything, but how to compile it?

As for know, I am working know with this issue. When (and if) i succeed - i'll write here.
Hope, you do the same.

"Extending SAM-BA Programming Capabilities" guide from ATMEL is usefull.

Thanks for posting the Atmel notes, it was a huge help. Below is a thread detailing how I got SAM-BA v2.8 to compile, I could not have done it with out your post.
