For sama5d2 SoC you must use SAM-BA 3.x.
It is the only tool that is available for this product and the only one that will be maintained in the future.
Best regards

I have read this. But i cannot find any useful information for my question. I just see as blow:

Using SAM-BA to flash components to board
Launch SAM-BA tools
According to this section make sure that the chip can execute the SAM-BA Monitor.

How can i do to flash my application(not Linux) on my board? And reboot from my application? Thank you very much!

Did you look at the supplied (HTML) documentation that comes with the SAM-BA application (i.e. the doc/ directory)?

Since there is only a command-line interface with SAM-BA 3.x (which has no GUI), booting from SDcard and using U-Boot (or even Linux) is about the same amount of typing (and in the long run, probably more useful & transferable knowledge).
