Full Title : Problem of using SAM3X8E for the application of USB MSC and interrupt function simultanously

Dear All.
I'm using the SAM3X8E chip soldered on self made board with AtmelStudio 6.
The purpose of my project is to save any data in USB memory whenever get the rising edge signal. and the board generate several signals periodically to operate peripheral tools using waveform generating function.
 
I'm using PD8 and PD4 ports to perform interrupt  function. but only PD8 was working. i checked during last week to find any problem but i couldn't. i expected that i was wrong in the NVIC setting. 
My major is mechanical engineering and in this area  there is  expert embedded engineer. so if there is someone in this forum as anybody familiar with hardware programming, please help me while there is still time. thank you very much
