AT91SAM7A3 boot problems

I'm just beginner in AT91 programming and I have first problem:
I have board with AT91SAM7A3 and SAM-ICE jtag from Segger. This MCU doesn't have Sam-ba built in rom, so to test my usb application, I programmed Sam-ba Binary from Atmel web pages. I did it via jtag, Sam-ba works, but after this, jtag is no longer able to connect with MCU ("cannot stop ARM core"). Probably Sam-ba does something strange with clock, or runs instruction that never ends. It is non nesessery. I lost jtag, and now I can program only with Sam-ba.
And here comes my question: If I run "clear flash" from Sam-ba, will everything come to the normal state? Or is there any program in flash, that configures clock, or do something else, but is nesessery to run jtag connection? I'd like to be sure, because if I overwrite Sam-ba bootloader and not restore jtag connection, I will be able to program MCU only with a hammer or drill.
